National Archives: Please note that its pages are totally in Turkish, as of this writing. If you need info in English, you can try my National Archives page instead.
Topkapi Palace: Holds documents of the Palace and Sultans' household (i.e. Harem).
Title Deeds Office: Holds registers of all title deeds (tahrir defterleri), which give information about the economic infrastructure as well as the demographic structure of the Empire, too.
Naval Museum: Holds the Archives of the Ottoman Imperial Navy.

Archives Museum of Yapi Kredi Bank: Holds the official archives of the bank (the best example in Turkey so far); of its side company specializing in arts and cultural activities and publications; as well as some private archives collections

IRCICA: Holds a copy of Yildiz photographic collection, besides others; sound recordings of "Verbal Qoran Translations".
Women's Library: Collects records of prominent Turkish women.
Atatürk Library: Holds records of Muallim Cevdet, Fatma Aliye Hanim, Laika Karabey.
Türkiye Ekonomik ve Toplumsal Tarih Vakfi: Holds documents relating to a few political parties; records of folklorist Pertev Naili Boratav.
Turkish History Society: Holds several private collections.
Social History Research Foundation: Collects documents of labour and leftist movements of Turkey.
Center for Islamic Studies: Collects documents of prominent researchers in Ottoman history, language and literature.
Ahmet Pristina City Museum and Archives: Holds documents relating to history of Izmir.
Vehbi Koç and Ankara Research Center: Holds documents relating to (deceased) prominent Turkish industrialist Vehbi Koç and history of Ankara.
